I seem not to be getting the same output as you:

This is the content:

1. Lists in a list item:
    - Indented four spaces.
        * indented eight spaces.
    - Four spaces again.
2.  Another item
By the way, you seem to have taken the screenshot from Stack Overflow. It seems the Q2A plugin is adding a <p> around Lists in a list item: which generates the extra space.

Thanks pupi1985. Yes I took the screen shot from stack overflow.
Could you please tell me how can I fix it?

All I did was to download the markdown plugin move it to the plugin folder, set it as the default editor for questions, then clicked ask a question and wrote the text I've pasted above. I've done that in a fresh (core hack free) installation of Q2A v1.6.3 (the one you stated you have), using Snow theme and I have no other plugin interfering with this. You should replicate that scenario

I have customized markdown editor for my purpose. I was wondering if you could tell me what changes needed to be done exactly in the markdown plugin, please. Thank you.

From the output there it looks like you have it set as RTL, maybe something in your theme CSS is doing that?

Thanks for your answer Scott. I don't know. I have done many changes in css, php, js. :(
could you please help me?

Don't know if you fixed this already but RTL is set using the CSS property "direction: rtl;" or the attribute "dir" in HTML (e.g. <body dir="rtl">)

Css:"direction: rtl"
